We book a hotel in Phuket through booking, my sister will pay with an Armenian bank card (she does not go). What is the best way to do it - to make a reservation for me in her account or to pay in my account with her card?

Contact the hotel, most likely they will go to the meeting with the sister's card.

Yes, it's better for her to make a reservation for her and indicate that you will be the main visitor. Otherwise, when paying for the card by a third party, you may be asked to present the card upon check-in. But in any case, I would recommend contacting the hotel via booking and clarifying this point.

I booked through my account, paid with someone else's card of a friend. We have 3 hotels, while there was a check-in in 2, everything went without problems, they did not ask for a card. At the reception, they showed a printout of the confirmation from the booking and that's it.
